We routinely uses permutation testing for analysis. This is easy to implement yourself, but you can have a look at our functions in R/permutations.R which are not yet exported. This functions gives you FWER control with correction for genomewide search, or at least so we believe (there is still some theoretical work to be done on this).

Hello,
Is there any multiple testing correction implemented in the bsseq pipeline?
Thank you.
