It would be straightforward to automate bumping the package references in the manifest straight from the project file with a powershell script. The mod version too. Let me know if that's just something you want me to add, shouldn't take a long time.
There are probably some more clean-up actions for the project file, such as some stale item references (GetVer.ps1, readmetest.zip, etc). I also don't think the MMHOOK and R2API are needed in the libs folder, but I leave all that to you.
