I have noticed that since I have installed linter-drupalcs it doesn't matter what files I am working on the plugin runs phpcs even if it's not a PHP file, and of course flags a ton of errors.
The only way to avoid this is to disable the plugin when working on any other file types, something that is not always feasible.
Unfortunately I have not seen this behaviour with any other AtomLinter plugins I use.
