Hey Zach! Sorry, I accidentally submitted a pull request from my fork before actually merging the changes I made. This one should have the fix for the issue with phyml output file extensions. Cheers!

Closing this PR. You don't have to merge to your master first... Otherwise it shows up in the commit logs here and looks like a redundant merge.
