How to run Roary so I can use its output as input for Piggy? #27

Hello,

I am currently working on a project for each I've decided to apply the Piggy Tool as a resource of investigation. I've managed so far to prepare my genomic data set using Prokka for annotation, and both of Piggy's and Roary's installation are complete. However, on the process of running Roary, I found it to be highly diverse on its settings to run, giving me as a user plenty of possible outputs and, to be honest, I confess that I'm a little unsure about what would which final output from Roary would be the best to use as an input for Piggy's analyses.

Does anyone have any suggested command line for running Roary with the specific purpose of preparing the input for Piggy? Or a list of what files on the folder for inputs does it really take to run Piggy? I would extremely appreciate any kind of set-to-go insights from you guys as well.
