Functionality should go into the pallets most appropriate from a design perspective without regard for the milestone language.
I think at the "Collection" level.
A 'grade' or 'certificate' can just be a note that is saved in IPFS and anchored in Metadata. It could be as simple as a :+1: emoji or as complex as a appraisal and review of diamond cut, clarity, etc. I think that the grader saves the data to IPFS (which could include a cryptographic signature), and then adds it to metadata.
The commission is defined as a percentage on the marketplace. Then all orders within that marketplace share the same commission rate. In the future, we can establish more overrides and configuration options.
