This pull request adds the necessary dependencies for proper package installation. Without these dependencies, you may encounter a ModuleNotFoundError when running the code.

Changes Made:

Added "bed_annotation" package as a dependency.
Added "plot-utils" package as a dependency.

Hello @WeipengMO,

Thank you for finding this bug. bed_annotation and plot_utils are two local python files, not packages. So I have updated the .py files to properly import them (see this commit) and the main branch is updated. Thank you again.
