Update README #35

@EvaFriederike can you please update the README? It's focused around the python script usage of hypro but now we can replace/update that to explain the nextflow usage.

Content that you think still makes sense can stay, or put stuff that is kinda specific to the python script usage to the end or so ("deprecate" or "cruft" stuff")

@hoelzer I adjusted the README. Stuff that only applied to the python script is now moved to the end and headed with "DEPRECATED".
