Can we use the Smali with this syntax?

java -jar smali.jar -o <file>.odex <deodexed-folder>

No. that will not work. java -jar smali.jar -? will give you the usage 
information.

What you want is java -jar smali.jar -x -o <deodexed folder> <file>.odex
