Problems with links

Some links in the documentation lead to pages that don't exist. Right now the ones I have been able to locate are:

alphafold.md: localhost typo in the link typo in the link typo in the link

LinuxManualURL.md localhost

There are also some links that work in the documentation, but don't when copy-pasting them in a browser:

The typo in link refers to the link not having the .md extension

A link without extension will be seen by mkdocs as a relative link to the current url in the browser. There are a lot of links in the docs of the form link that do work, but that is something we don't want because mkdocs can't do any checks on that.
