I created this Rmarkdown for comparing conversion efficiency calculated from lambda alignments to conversion efficiency calculated from non CpG methylation https://github.com/hputnam/Meth_Compare/blob/master/scripts/CompareConversionEfficiency.Rmd.
Here is the output table https://github.com/hputnam/Meth_Compare/blob/master/Output/lamda_vs_estimated_conversion_efficiency.csv
By eye, they are very similar.
@hputnam should we do any additional statistics here?
