The "super user" thing must be a case of the wrong error message displayed, probably related to the fact that you rooted it. I don't really have an explanation for that.
We can't officially support rooted devices as they can have any kind of crazy customizations that can break things in any way, so unless you can repro this on a non-rooted device, I'm tempted to just close it.
Anyway, try to get the ADB log from android, without it we can only guess.
Weirdest thing I've seen on a while! I agree with Henrik, rooted devices almost always bring a lot other stuff and modifications which pretty often like to mess around with other apps and such, if you want you can open a thread in the forums and we'll try to dig into it, or as Henrik said, pull a log from ADB.
Videos do work on my S3 and don't present any messages or warnings.

Same here, so there's something wrong with his rooting method probably, it must've messed up something.
Heh, it's very possible I've messed up the rooting, but since PPSSPP is the only app that gives me this, I thought it might be somewhat important. A quick google search shows that people are getting this message with different apps (on rooted phones of course), but most of these apps require root access unlike PPSSPP. The notice itself does not mean much, as "shell" is supposedly given the SU rights by default. [Unknown] - do you have Star Wars Battlefront II, and if so, can you go into SINGLE PLAYER\CHALLENGES? That is where it crashes for me.
Oh, it's at a specific place? Unfortunately, I don't have that game (I got one Star Wars game for the ps1, and it was so bad I can never buy another one, I get flashbacks...)
Are you using that atrac3+ plugin thing? Also, if you disable the "media engine" setting, does it still happen?

I'm back... in case anyone is following this thread: I unrooted the phone and now the emu just force closes in the same places, but without these notifications. Disabling Media Engine or atrac3+ does not change things. Either the root destroyed my phone for good ;) or something else is wrong. So can you direct me to instructions on how to make that ADB log?

I did not have the time to set up that ADB log, but guess what, this does not seem to be root-related after all... On new revisions EDF 2 Portable is working again, and SW BF2 is crashing a little later ;) so it's just that the notification was probably shown when there was a crash or a mem leak. And it does not happen at all with sound=off (turning off AT3+ does not fix it). So overall it's the sound code that needs more work. Should I close the issue now?
I'm closing this issue, as it has nothing do do with root access, the notification is a standard message that the Superuser app is displaying when an app crashes and "shell" regains control. However, the menu music in Star Wars Battlefront 2 still does crash the emu on Android within 3-4 seconds.
I'm not sure if the ffmpeg update was meant for Windows only, but since I'm getting movies in some games on my phone, like Burnout Dominator, i think it was meant for all platforms? Are we supposed to download / install some filters/ codecs for it to work?
Anyway, the problem is: on some games, when the videos are meant to play, the emu crashes and the "super user" notice is displayed several times. It happened with SW Battlefront 2 and Earth Defense Force 2. I have not tested more yet.
The phone is a Samsung S3 international with Jellybean 4.1.2 and it is rooted, but the kernel is stock. I'm using PPSSPP v0.7.6-1073-gdd85a7b
