great program, thanks. To get alignments in forward and reverse complement, I am making the RC of each sequence. It would be very handy if this could be incorporated as an option... preferably if it could also be plotted on a single plot with e.g. red for forward alignment and blue for reverse. At the moment I am trying to convert the ps files to plot forward and reverse on a single plot but cannot find the ps code for point colour.
