Paying some tech debt, refactoring this pipeline to bring it into line with our other pipelines, and to make it more obvious how it works. As mentioned in this issue merging this will require making updates to the multiome-rna-atac-seq-pipeline and to the sc-atac-seq and bulk-atac-seq dags of the ingest-pipeline. It seems that there are also 4 other active pull requests open that will likely not merge super cleanly with this one, as it involves a lot of renaming files.
