Generate multiple PDF files is broken in 2.0.12 #72

What steps will reproduce the problem?
1. multiple input files
2. generate-pdf (and I guess generate-rtf too)

What is the expected output? What do you see instead?
Expected: expected files generated
Current: only the first PDF file is generated, other transformations fail with 
"Premature end of file"

This bug is due to the refactor of PDF output in order to support RTF output 
(both based on FO), the file extension was not property restored
