Migrate to using scalar transport module #38

Enables scalar transport module and its dependencies and removes duplicate objects and tests.

@lindsayad I fixed your first doc issue locally, but it unveiled more. I should have a review/patch for you soon.

Update here: Looks like TMAP8 isn't properly using the scalar transport module. I can't run one of the former test cases using the LM objects with the TMAP8 executable, so objects aren't being properly registered (hence syntax isn't being registered for the docs). Been tied up in meetings until now, so will follow up again.
