This happened to me every time I switch back and forth between Windows and Linux.
So far it's been fine to click on Continue, but I suspect that this could be a productivity eater, because it appears to re-import all assets every time (also, it changes .meta files, which clutters new commits).
Looking at the forum, there doesn't seem to be a way around this; it's annoying as heck.

Proposed solution
Try as much as possible to only use Windows for working on the project. But this sucks for you-know-who who only have Mac laptops.
