Hi, Would you be able to tell me what the difference between the red, yellow, and dark grey diamonds are on the output for HLAmanhattan?

Yes -

Amino acid = red ("#CF3721"); classical HLA alleles = yellow ("#F5BE41") and HLA SNPs = gray ("#626262")
