The problem occurs for me as well, but inconsistently. A few hours ago the menu
was empty, but now it works
properly.

I have not restarted my computer or Empathy. I have closed and reopened the
contact list, but that in itself
seems not to toggle the bug: When the menu was empty, closing and reopening
contact list didn't make it
work. Now that it works, closing and reopening contact list doesn't break it.

Other things that happened between menu not working and working:

Someone initiated an IM conversation with me.

Unrelated to Empathy: I was offline for a while, then regained Internet access.
I removed and reconnected a
couple of USB devices (a 3g modem and a sound card). I changed the PulseAudio
output device. The
computer ran off batteries for a while.

Another thing that strikes me as possibly relevant is that Empathy's
notification icon is hidden by Ubuntu's
Indicator Applet.

I'm using Empathy 2.28.1.1 and gnome-applet-globalmenu 0.7.9

global menu don't work at first launch, to show global menu:
1. launch empathy - no globalmenu for main window
2. open any conversation - global menu for conversation window shows
3. kill empathy
4. launch empathy - globalmenu for main window shows

I can confirm that nbdarvin's workaround works. Don't know whether this is an
Empathy
or global menu's problem, though.

I always start automatically empathy on start up. It seems this cause the
problem with the global menu. But when I do what nbdarvin said, works as well.
