OK, I managed to make it work with this commit: https://github.com/inblockio/aqua-docs/commit/0a1fb92100cd0e59de78a9d186a771e0a916efc4.

I got the solution from https://discourse.gohugo.io/t/relative-markdown-links-markdown-render-hooks/22674. I basically converts [...](stuff.md) into the equivalent hugo path.
