Change makefiles so the trunk folder can have a different name

Currently, it is mandatory to put all the source code of the trunk folder into 
a directory called "trunk" for the makefiles to work properly. This is 
sometimes annoying because it forces us to put the folder into a subfolder and 
there is no a good reason to force people to name the folder that way.

The "trunk" word should be removed from makefiles and added to the 
configuration file of the Test Automation Tool.
