Fix website rendering for publishing #9

@ayogasekaram I removed old_files as it was rendered automatically having quarto *.qmd. We have those files in this pkg history if needed.

Removed also renv. We can set it up later. Removed also custom theme refs as files are not present and it is fine std theme cosmo
