This is something that the Blender plugin should check for. A rotation on the root bone is almost always indicative of an error in construction.
The Blender plugin should check for this, but the skeleton compiler should too.
Should the root bone ever be anywhere other than at the origin, with a scale of 1.0, with no rotation?
