Save checked annotation when saving analysis so that when it is loaded, the selected annotations show

Right now, a user will select the annotations that they want to see. These checked annotations are preserved for the session, but when the analysis is saved and reloaded, the user has to go back in a re-select the annotations. This can be addressed by saving the checked annotations as part of the json.
