Improve File Selection #78

The file selection could be improved:

[ ] Files should be detected as "single" or "multiple" samples and if the file is a multiple then have the user choose a sample.
[ ] Rethink the flow, determine if it can be simplified further (can we do auto detection rather than selecting multiple/single)

At least make sure if a user selects a joint-called file from the select that it detects it but realistically I think we should just handle this detection.
