I converted the manual to bookdown in https://github.com/iobis/manual/tree/book, but there are many loose ends including internal links and within-page tables of contents not working. Custom anchor links can be removed as bookdown generates them automatically for each (sub)heading. We also have to check if no pages have been left out of the new structure.
@EliLawrence In case you want to work a bit on this, the sequence of files is defined in _bookdown.yml.
