On what machine is that directory? And how does it get populated?
If I look on testbedapps.phys.lsu.edu:/data/ftp/upload/Inundation/vims/selfe_tropical/runs/tides_only/2D_tide I see mostly raw binary files, with only a couple .nc files form 2011.
The machine is comt.sura.org. I can set you up with a login.

Hi Dave,
You can still access it through testbedapps.sura.org. The "testbed2" server now called comt.sura.org was mounted to testbedapps and the data from testbedapps was copied to comt.sura.org. The directory for the copied data is /data1/comt_1_archive.
The SELFE tides data is a bit of challenge, as I'm not sure it was ever setup to be accessed by THREDDS before. The analysis was done for tides by comparing IMEDS files.
Please make changes in the the /data1/comt_1_archive and not in the /data/ftp/upload/, that way we have keep the /data/ftp/upload as backup.
The tides files are a bit confusing, so I've been hesitant to figure out what is what.

Need to add SELFE tides_only runs to the catalog. But which ones? In this directory:

but they have no NcML files.
