Update folder structure for Theme2 #136

In an attempt to tidy up theme2 im going to rename some if the items in the structure. in order to do this most effectively we need to merge the two pull requests open at present (#118,#107). The winds notebook looks complete, and both me and both have tested it. im working on the currents notebook and what doesnt get complete in this pull request will get an issue created to resolve the remaining.

@dpsnowden im going to wait till the remaining theme2 pull requests are merge before i make the change to minimize merge conflicts. i know @Bobfrat is working on this as we speak.

i need to review the wiki and make sure the links are correct. ive tested the notebooks and they are still working

@Bobfrat can you pull down the changes and verify that 1) the notebooks are working 2) there is nothing that i missed and the structure looks ok.
