Organize and complete Scenario 1D and 1E #185

There are two *.ipynb files in the Theme 1 root directory that do not live in their own folder like the rest of them. e.g. https://github.com/ioos/system-test/blob/master/Theme_1_Baseline/Scenario_1D_DO.ipynb. Reorganize 1D and 1E so that they are consistent with the rest of the notebooks. I think this belongs to @wckoeppen but I'm not sure.
