Organize top level folder in the repo. Remove orphans and make decision on ancillary folders. #186

We need to clarify the folder structure and remove some of the errata. e.g. https://github.com/ioos/system-test/blob/master/Scenario_2A_Water_Level_Bird_Redux.py looks like an orphan and probably is superceded by the notebook in the correct Theme 2 folder. @birdage seems to own it.

Also, what is the status or need of the folders, https://github.com/ioos/system-test/tree/master/estofs https://github.com/ioos/system-test/tree/master/wakari https://github.com/ioos/system-test/tree/master/test

Are they necessary? Up to date? Is this the best place for them?

I created all of those other folders, and they definitely can go elsewhere. But I'm not sure where. Should we have an IOOS "misc" repo? :smile:

Closed within the scope of the test but the idea is worth thinking about. Hopefully not a misc repo.
