Actually it's not the repo website url
in the special url field of every repo.
It's the repo description that is displayed within the org overview, but contains an url for easy access out of the overview in this case.
So looking at the first picture in the starting post, the first link is mirrored in the org overview. While the second isn't displayed. Which both is fine - just that the link in the repo description is handled/displayed differently in both areas of GitHub.
Turns out it was the result of a FF addon for GitHub which I use. It altered some links, but not in all locations.
Asking if this might actually be a viable feature, the support responded:

In the first picture - the repo overview - urls are pretty printed without
https://
. In the second picture - the org overview - the same url is not pretty printed.I really like that change to display them in a shorter and nicer way (for https only?). But please don't leave some links (same information, just displayed at a different place) out! ;)

Update: See the update at the bottom: https://github.com/isaacs/github/issues/1085#issuecomment-334807764 It turned out to be a feature of one of my Firefox addons and not a bug.
