Hello, I wanted to find overlaps between contigs & long reads using graphmap owler. But the problem is in the command shown here both query & reference is indicating same files. When we tried it with two different files as input, it showed same results as graphmap aligner. Merging the reads in one file and using it as input resulted in maps between 3d reads themselves. but no overlapping reads between contigs and nanopore reads were found. Can you please enlighten me, what might be the possible reasons for that?
