Makerbot Freezing in the middle of a build

What steps will reproduce the problem?
1. Simply print

What is the expected output? What do you see instead?
I would like a continuous print.  The Makerbot seems to pause in mid
operation and then continue at random.  When it pauses, the extruder
continues making a nice solid blob, which then crashes the print head.

What version of the product are you using? On what operating system?

Skeinforge 005
Mac OSX 10.5.8

Please provide any additional information below.
The makerbot seemed to be working fine previously until now.  I have
replaced the PTFE with a PEEK replica.

I have found that the following combo fixes the pauses for me.

ReplicatorG 009
Skeinforge 005
Motherboard Firmware 1.4
Extruder Firmware 1.6

Motherboard Firmware 1.4 was the main change that brought on the fix.   I am
currently at about 36 minutes into a print.  Before at MB firmware 1.6 i was 
getting
a consistent pause every 4-6 minutes.  Usually where the print is making 
circles.

I have now printed 5 hours worth and had no pauses in build.  The combo i 
mentioned
before has worked flawlessly for me.

I also have this problem, however changing program versions and also firmware
versions has not fixed the problem...

I am using a Makerbot, No. 312 (batch 8)

Running Ubuntu 9.10
ReplicatorG 0010
Motherboard Firmware 1.6
Extruder Firmware 1.6
