Resume option not working properly #15

Hello Pauline and Julie,

I did a few tests with the new pipeline and I noticed that each time I edit the json file and I try to resume the run, only the 3 first processes are cached. Indeed, after check_design, makeScreenConfigFile and crop, the following processes are run from scratch.

This is a pity because I'm trying to play with IDR parameters and each time the pipeline reboots from the trimming step, which is a big waste of time and resources.

Do you think it is something that can be fixed easily? It would be great if you could take a look.

${baseDir}/data/TruSeq2-PE.fa was not provided but was mentioned as a default path. We solved that issue by adding the missing folder and file.
