I had this problem too with Blender 3D. I fixed this problem by creating a Blender.desktop in /usr/share/applications. I had to add "Categories= Graphics" to the Blender.desktop file so that in is displayed in the programms menu. I used LinuxMint Cinnamon 17.1
I think what I may be able to do, is have a right click menu option to create an application in the .local/share/applications folder if I detect that the current App doesn't have a desktop application file. Does that sound like a good idea?
Do you think this is a bug in Cinnamon? If this is a bug in Cinnamon, we should fix it in Cinnamon not in this applet.
No it is actually not a bug. The application system is driven off of .desktop files. That is how applications are differentiated from system files. However sometimes a desktop file gets corrupted or doesn't install right.

Isn't it possible to create an starter.desktop automatically when trying to pin an application that does not already has a starter.desktop?
Yeah that is what I'm looking into.

I'm using ArchLinux and I also have GNOME 3.14 installed. I'm not able to pin nautilus 3.14 (NOT nemo), but for other gnome apps it works fine.
