This does not need to integrated into the game yet, but we should answer the following questions for ourselves.

Overview: A group of scientists were researching multiversal travel. The research led to the discovery of a ritual for harnessing the power of interdimensional creatures from specific sectors in the multiverse to join the multiverses together. One scientist in the team sought to use this power to become the conqueror of dimensions. During the night, he broke into the laboratory and used their technology to teleport himself to the first of the five multiverse sectors needed for the ritual. When the rest of the team realized what was happening, they hired a beast tamer to follow his footsteps and prevent him from completing the ritual. The beast tamer would have to use their portal to travel to each of the five sectors, harnessing the power of the creatures there in order to stop him.

Final boss broke out of the lab. The beast tamer has been hired to take him down

Why do they start in a laboratory?

Start in the lab where scientists have developed the portal device, which tracks down the final boss

Why are there creatures everywhere?

The creatures exist in the universe. The final boss needs their powers to conquer the miltiverse. The player teleports to areas with creatures because they are tracing his steps. There are grunts you encounter along the way who are helping the final boss with his plan.

What is the beast tamer's motivation to go through the portals and beat the final boss?

The final boss wants to conquer the multiverse, the scientists have set up a portal which tracks his footsteps and teleports the player along the trail. The player is trying to catch up to the boss and defeat him.

What/who is the final boss, why do we want to defeat them?

The scientists were researching multiversal travel, an evil scientist wanted to harness the power for himself and control the multiverse. He is just a dude that you fight, but he has multiverse powers that he uses to attack you with. His name is Dave

A group of scientist were working on multiversal travel, then the main villain takes the power for his own benefit.

What are the portals, why do they lead to other worlds?

The scientists built the portal in hurry to track down Dave, it leads the player to his cosmic footsteps

Where are the other humans?

In the starting lab, the player can interact with the scientists to learn about the lore. Then later in the game, Dave's followers can be met in the worlds and fought.

How will the player discover this plot information (dialogue, notes, environmental storytelling, lore menu)?

There is some kind of intro sequence that explains the most major plot points. As the player plays the game they can discover more lore information by talking to the scientists as well as Dave's followers. Dave has some dialogue before you fight him and after you beat him.
