I've been struggling to run unfazed as recommended in the README.md.
Currently, here are the versions of the dependencies that I got in my conda
unfazed 1.0.3 pypi_0 pypi
numpy 1.26.4 py310hb13e2d6_0 conda-forge
cyvcf2 0.31.0 py310hcf1fb4a_0 bioconda
htslib 1.20 h5efdd21_1 bioconda
pysam 0.22.1 py310h41dec4a_0 bioconda
python 3.10.0 h543edf9_3_cpython conda-forge
The issue is the following, everytime I tried bash runtest.sh, the module tries to import numpy, and the message I got was:
File "/N/u/nguyetrt/Quartz/miniconda3/envs/unfazed2/lib/python3.10/site-packages/numpy/core/overrides.py", line 8, in
from numpy.core._multiarray_umath import (
ImportError: PyCapsule_Import could not import module "datetime"
During handling of the above exception, another exception occurred:

IMPORTANT: PLEASE READ THIS FOR ADVICE ON HOW TO SOLVE THIS ISSUE!
Importing the numpy C-extensions failed. This error can happen for
many reasons, often due to issues with your setup or how NumPy was
installed.
We have compiled some common reasons and troubleshooting tips at:
The Python version is: Python3.10 from "/N/u/nguyetrt/Quartz/miniconda3/envs/unfazed2/bin/python"
The NumPy version is: "1.26.4"
and make sure that they are the versions you expect.
Please carefully study the documentation linked above for further help.
Original error was: PyCapsule_Import could not import module "datetime"
The above exception was the direct cause of the following exception:
Traceback (most recent call last):
File "/geode2/home/u060/nguyetrt/Quartz/unfazed/build/lib/unfazed/unfazed.py", line 9, in
import numpy as np
File "/N/u/nguyetrt/Quartz/miniconda3/envs/unfazed2/lib/python3.10/site-packages/numpy/init.py", line 135, in
raise ImportError(msg) from e
ImportError: Error importing numpy: you should not try to import numpy from
its source directory; please exit the numpy source tree, and relaunch
your python interpreter from there.
This happened (maybe) because of numpy not being installed properly. However, when I install numpy first, and tried to import the numpy module in command line, everythin works out fine. Only after installing unfazed, and after it requested to reinstall numpy, that this issue happened.
Could you please help me to fix this?
Thank you,
Best,
Trang
