run `ccs` on PacBio samples #9

The code now runs ccs on the PacBio samples. It then hits an error in process_ccs.ipynb; that error will be fixed in a later pull request.

@tylernstarr: can you review this? I will fix errors in process_ccs hopefully tomorrow, but this pull request at least gets through the running of the ccs program itself on the new PacBio samples.
