cleanup before write

The docs directory accumulates unused files after repeated publishing runs. Do a cleanup of

/docs /docs/figures /docs/data

before publish. But don't touch _config.yml or any file listed inside _config.yml

The code maintains a "clean" destination directory by removing old notebooks, html files, figures and data, before writing new files.
