There are several icons I can identify that are not themed by Clarity.
1) Pithos
2) Gnome color settings
3) Gnome Disks - gnome-disk-utility
4) Canonical's Landscape client ("Management Service") (Installer) - landscape-client-ui-install
5) Ubuntu One, Ubuntu One Music, etc, etc. - ubuntuone-control-panel-qt, unity-webapps-common
6) Gnome Online Accounts
7) Gnome Power Statistics
8) Privacy settings
9) Software updater (Not too sure about this one. Seems like it's already been themed, but doesn't follow Clarity's color scheme) - update-manager
10) System Log - gnome-system-log
11) Time and Date settings - indicator-datetime
12) Déjà Dup Backup Tool - deja-dup
13) Possibly, UXTerm, XTerm, and XDiagnose, as these icons sit in the default applications list and make everything look ugly
