Updater deletes bin/* and throws it in bin/bin/* #612

Not exactly sure what this behavior is, but at the end of a run with the updater, it moves all of the files in bin/* as being "unknown assets" and throws them in bin/bin/

Reproduced on Unix and Windows

Please re-test with the latest. This was due to changes to the updater in preparation for #609.
