Updating direct and indirect trophic matrices #2

The assembly process records interactions for species that are not there yet. We need to delete interactions with non-existent species, while also updating them in the future if that species arrives. This might involve rebuilding the matrix each time it is edited.

I'm pretty sure it's fixed now, but not tested seriously yet
