I've no created https://github.com/jeffrey-kissel/blacklivesmatter/projects/1, as I understand the "Projects" really much like trello boards. There a web interactive thing, not a directory structure. You should continue to make directory structures as you see fit.
However, that article led me to search for "how do I map milestones on to project boards instead of individual issues?" aka "git assign milestone to project card,"
which led me to this github issue thread,

I little more browsing around the google query leads me to believe that
(a) yeah, I should continue to use directory structures as I have been [especially now that you understand that, unlike SVN, you don't need to commit directories, y'just make them in your local copy of the repo and fill them with a README.md file, and push that file to get the directory structure updated on the web interface.]
and
(b) The whole assigning milestones to a project board is still an open feature request on github, so let's just close this issue for now, since you've got your questions answered.
