Added some simple jupyterbook integration.

a simple Jupyterbook interface
added some simple table of contents.
all code for the jupyterbooks is kept in .md format (conversion using jupytext) for easier integration.

TODO: The figures are not preserved. I also don't want to necessarily rerun the notebooks... Need to fix this for later.
