Bracken (Bayesian Reestimation of Abundance with KrakEN) is a highly accurate statistical method that computes the abundance of species in DNA sequences from a metagenomics sample.
Does anyone know if it is possible to combine bracken and/or breports generated at the different taxonomic levels.
I would like to combine all samples across all taxonomic levels, generating something like the tables (taxa table, ASV abundance table) in a phyloseq object for instance. The reason for generating this is to be able to filter out unwanted taxa which we were unable to remove using bowtie2.
