Improve document readability

• remove the help output of each script as they are too lengthy
• split environment setup and code execution on the home page to reduce confusion
• order navigation by relevance
• add experiment and symbol explanations

I also added a bunch of other stuff in this PR, now this PR will close three issues. Not a best practice, but let's make things move faster.
