Jupyter notebooks not working

Several Jupyter notebooks are currently not working:

• contrast.ipynb tries to import base and bilayers which both should be retrieved from hogben.models
• simulation.ipynb tries to submit a direct_beam argument when calling simulate, this argument does not exist (anymore) in the associated function.
• kinetics.ipynb is working fine, but includes redundant metadata from a previous run
