Returns true on some failures #59

If the fastq is not correctly formed, cutadapt fails as expected but returns a 
true (0) to the operating system. Should return non-zero, as it does if the 
specified input file doesn't exist.

Thanks for the report, I’ve checked in a fix in the master branch, which will 
be become cutadapt 1.3.
