I run cutadapt 1.2.1 python 2.6 linux x86_64
with SOLID file (csfasta and qual) color space

and i have this error :

Sequence and quality different lengths !!!

Which commandline are you using? You need to use the -c parameter for 
colorspace data. See the documentation here: 
http://cutadapt.readthedocs.org/en/latest/colorspace.html
