Reduce/Remove interactive elements

Many user interactions on the command line are in the way of the GUI approach from #48. We therefore decided to remove and reduce these.

This includes:

• [ ] Configuration prompting
• [ ] Q+Enter after snakemake runs
• [ ] Custom workflow locking
